We're moving away from X, so it's quite possible that Screen Configuration isn't setting up xinput after rotation.
I believeor are going to be the command you want depending on whether the display is connected to CAM/DISP0 or CAM/DISP1.
It's a one off trigger that will set up the xinput transform so that the touch corresponds to whatever part of the full desktop is covered by that one display, complete with any transforms being applied.
