you need to add that env vars if your not running it in the desktop session

WAYLAND_DISPLAY="wayland-1" wlr-randr
or run the command in a terminal in i.e. A VNC session.
So the env var did fix it.

It didn't like the --auto argument and checking the help for it that doesn't seem to be a valid argument?

For anyone using a display that you rotated using the GUI and doing this toggling don't forget to add the --transform argument that matches what your wlr-randr output stated. This is not preserved (nor are any other changes from defaults listed by wlr-randr) when you enable the display again.
